Past a few tens of thousands of files, folders stop working. One image is reference material, and by a particular artist, and has a palette you liked — no single folder is right, so you end up never finding it again.
Hydrus Network drops folders entirely. Files go into a database and are found only by tags, as many per file as you like, with searches written as "A and B and not C", OR groups and wildcards. It keeps its own copy of every file, so you can reorganise the originals freely. Images are only the start: video, audio, PDF and PSD are supported, and you can subscribe to a search on a site so new matches arrive on their own.
